We had the exact same system installed on our boat (340 Sundancer) what a great system..so much information provided, especially when setting an anchor. Anyway, our thru hulls were installed in the engine compartment just forward of the engines. This is the lowest point of our boat while under way. Whatever point this is on your vessel is where you should place your transducers. Hope this helps!
