I can only comment on one part of your situation...regarding the "loss communications", I discovered that I had caused this by inadvertently squeezing the SmartCraft wires connecting to the engine when I was working in the area. All I did to correct was to remove the plastic engine cover and manipulate the wires and connector back to what I thought it should be....and the alarms/indications went back to normal.
