C-Charger and Isolator

Hello, I have a '98 Sundancer 310.  I've recently upgraded the house and starboard batteries to AGM's.  The original C-Charger 20amp 5000 series is still installed. (no switch on the back to change to AGM batteries, however it has been maintaining the charge)
Yesterday I came down to the boat and noticed that the batteries were only at 2amps, and that the C-charger didn't seem to be pulling any draw to charge as I had lost all 12v accessories. (30a shorepower is stable and working fine) 
When I started the engines the C-Charger meter started acting like an ampmeter fluctuating with the rpm? vs. the AC it was hooked up to.  
I didn't have my meter with me so couldn't check any in and out current.
My questions are:
1.  Is this older C-Charger capable of maintaining the charge on AGM batteries?  or is the charger just run its course?
2.  Could the battery isolator be acting up and need replaced?  I don't know much about the isolators used.
Any thoughts or direction is appreciated.
