Re-caulking the deck to the hull

I have a 1998 Sea Ray 250 Sundancer. I tend to find some water in the engine bilge area after boating in rough water which makes believe that there's potentially a leak behind the rub rail where the deck meets the hull "shoebox". I've never attempted such a project but tempted to do it myself after watching a few video's and reading some posts. Has anyone here done it and if so, which caulking compound did you use? Thanks - Victor
